The Evolution stones, at least, are usually worth using as it lets your Pokemon evolve into a more powerful form. The trade off can usually be found in the moves the Pokemon has access to in their different forms.

The various rocks like Smooth Rock, Damp Rock or Icy Rock, are also worth using when you are using different Pokemon who use weather effects (like Hail or Rain) to extend the duration of the weather. This is more useful in competitive battling than in the game usually.
