You assign lethal damage to the blocker - that is, damage equal to its toughness - and the rest can trample through (or be dealt to the blocker if you really want). For example, if a 6/6 trampler is blocked by an indestructible 3/3, then you can assign 3 to the blocker, and the other 3 to the player.
Remember that trample only cares about the creature's toughness, it doesn't care if the damage would kill the blocker (or even if the damage would be dealt at all).
