Yes. When a creature with trample is assigning lethal damage to a creature, you do not take any damage prevention (Protection, Goblin Snowman, etc.) into account.

So, for example, a Primeval Titan would assign 1 damage to the Goblin, and 5 damage to the defending player. The Goblin survives due to its ability, but the defending player will take the rest of the damage.
