It's a 1/3. Power/toughness is calculated by using a layer system. Effects that set power/toughness to a certain number are always applied before changes made by counters, so the creature will end up as a 1/3.

if you had something like a glorious antham wich gives all your creatures +1/+1 it would depend if it was in play befor the queen was used or played after the queen was used ... layering is a complicatet topic imo
Actually no, if you had a Glorious Anthem or similar, your creature would always end up as 1/3, regardless of the order they were played in. Sorceress Queen applies in sublayer 7b (effects that set p/t to a specific number), whereas Glorious Anthem applies in 7c (the "miscellaneous" sublayer).
For reference, the sublayers are as follows:
7a: Characteristic-defining abilities (such as that on Maro, Tarmogoyf, or Serra Avatar).
7b: Effects that set p/t to a specific number (Sorceress Queen, Snakeform).
7c: Effects that modify p/t without setting it to a specific number (Giant Growth, Last Gasp).
7d: Counters that alter power/toughness.
7e: Effects that switch power/toughness.
When determining a creature's power/toughness, start at the top of the sublayers and work down. So if you have an Aquamoeba with two +1/+1 counters on it, activate its ability, and then use Fists of the Anvil on it, you end up with a 5/7 (base 1/3, Fists makes it 5/3, counters make it 7/5, switch makes it 5/7).
