    Yes. As I said in another thread (and as others have said elsewhere as well), protection only stops four things - damage, enchanting/equipping, blocking, and targeting. Since Clone does none of those things, it's perfectly legal to Clone a Progenitus. The legend rule will ship them off to the graveyard shortly thereafter.
