does the creature still have the +2/+2 and trample from the Yavimayas Embrace?

because I figure the mind control cancels the embrace, are you sure it can cancel just some of it and not the rest?

It doesn't "cancel" the Embrace at all. You have two effects that contradict each other in the same layer, so you apply the one with the later timestamp. However, Mind Control doesn't contradict the +2/+2 and trample at all, so that still applies.
