Remove it from the game, unmake is a card that will do it, costs 3 plains or swamps. Also force a sacrifice on their behalf. You play Cruel Edict, he needs to sac it.
Actually, you cannot remove it from game as it can't be targeted. Edict will work though, as would wrath. It's not indestructible, it has protection from everything. Non-targeted spells still work. He goes back to library though.
you could remove it from the game with a card that doesnt target, like Apocalypse
Yeah, I see my answer was a little off. You CAN remove it from game as long as you don't target it while its IN game. Or don't target it at all, as you suggested.
You could also target it while its not in the battlefield, but since it won't go to the graveyard that is unlikely to happen. One possibility I see for that is shadowmoor's Counterbore, which would target it while its being cast, countering the spell and sending the card back to library. Then it would remove all copies from library and hand.
Killing Progenitus is rather easy, even good ol' Wrath of God will do it. Its more annoying if its used for its ability to bounce back into the library, as a means to avoid library death for instance. In that case you would have to do something like Cranial Extraction.
I would use sadistic sacrament right away.
