    how does can't be the target of spells or abilities work with counterspells

    You mean like cards with shroud?

    similar to cards with protection from blue, these can still be countered.

    The shroud effect doesnt go into effect until the card leaves the stack and is put on the battlefield

    yep. shroud only works when the card that has shroud is a permanent, hence on the battlefield. in any other gamezone including gravejard, stack, hand, deck and exilied zone shroud has no effect.
