No, the enchantment will stay on. Remember that Auras only target when you play them - once they're on the creature, they no longer target it, so giving it shroud won't make it fall off (otherwise, what would be the point of Auras like Robe of Mirrors?).
If, on the other hand, the "unmorphed" version of the creature had protection from the Aura (for example, your opponent enchants your face-down Akroma, Angel of Fury with Pacifism, then you turn it face-up), the Aura would fall off, because part of protection specifically says that it can't be enchanted by whatever it has protection from.
